Editing AllowOrdering and DisplayOnSite for Variants?

How would you go about that?

You could add custom variant fields to your product definition to enable it.

I tried this, and expected to see the field checked or not depending on the database value.  This was not the case.

I tried added a new variant property with a bool data type on my local install, outputting the XML, and it works as expected here. I'm probably not understanding your question right?

Remember to set the Variant Property checkbox to put it on the variant level.

Product has build in these properties, but they are using in product, not in variant. Can we use them in variants?

You could, but there's no way of editing them by default. That's why it simpler to just add a new field as it also supports editing OOTB.
