I have 2 environments running on Umbraco 7.5.3, and also with uSync 3.2.1.740 installed.
To replicate the issue,
I have Environment A which i have data types within the Umbraco Folder.
Eg like the below
I have done a Full Export on Environment A, i have then copy the uSync folder to Environment B (i've removed everything inside the uSync folder before i copy things in)
Within Environment B, I have then do a Full Import. What I've got is as below. Some of the default properties gets imported into the Richtext Editor folder which I'm not sure why.
I noticed you also had this issue with Courier, which probably means it's something in that umbraco instance. but if you have any other things you can share (may be the structure of the uSync folder) It might point to something.

I've put all the data types in the folder for time being. So there's nothing outside

Yeah. Happens in Courier, so thought to use uSync instead.
It only occur in the Data Type folder apparently. Should i take a screen grab on what I've got within "uSync > Data > Data type" folder?

and if you can look in the .config file for something you don't think should be nested and see if it has a Folder Attribute set? > something like:
<DataType Name="Content - Rich Text" Key="b5961a6f-49db-4042-9f67-381d6e650338" Id="Umbraco.TinyMCEv3" DatabaseType="Ntext" Folder="Content">
