I decided to change the master for a docuement type but to get it to appear in the correct place in the UI I had to manually change the ParentID in the umbracoNode table.
Yep thats an Umbraco thing not a uSiteBuilder thing, Umbraco simply does not like you changing parent doctypes :(
Just updating this old post for my own benefit really.
The script mentioned here works well for 6+
