According to my "Installed Packages" i have contour installed 4 times. What is the best way to clean this up? Do I just update the installedPackages.config or is that information kept somewhere else too? And if I were to just run through the uninstall process would I risk losing any of the forms I've made? Which leads me to another question, what is the best way to upgrade contour? Do I install the previous version, do I just unzip the new zip file over the old one?

Yeah you can just update the config. If you run through the installation process again you won't loose any data.
For upgrades we recommend that you download the upgrade archive and xcopy the new files over the existing ones
